Is using books and articles available for free online – despite their availability through legal paid means – for the purpose of preparing a doctoral dissertation and studying for a specialization exam, and given the lack of sufficient alternatives in the college and local libraries, considered a sin that removes blessing and affects the intended benefit, knowing that the intention is to gain benefit and benefit others?

It is not permissible to download books and content from websites without the permission of their owners or without paying a fee, because intellectual property rights are protected. However, some scholars have permitted copying content for personal use and for seeking knowledge, provided it is not for profit. If the website allows downloading, even for personal use, then there is no harm. Otherwise, one must seek absolution from the rights holders or pay them a fee, and seek forgiveness from Allah the Almighty.
