The Prophet, peace and blessings be upon him, never prayed over a Christian. Allah forbade him from praying over hypocrites, so how could he pray over someone whose disbelief was manifest both outwardly and inwardly? As for his prayer over the Negus, it was because the Negus embraced Islam and died as a Muslim.
