Is it permissible for an accountant to donate an amount equivalent to what the workers are owed, if informing them would harm him more than it would benefit them?

Sincere repentance includes remorse, abstaining from sins, and resolving not to return to them, as well as restoring grievances to their rightful owners or seeking their forgiveness. This is based on the Prophet's (peace be upon him) saying: "Whoever has wronged his brother concerning his honor or anything else, let him seek his forgiveness today before there will be neither dinar nor dirham. If he has good deeds, some will be taken from them in proportion to his wrongdoing, and if he has no good deeds, then some of the sins of his wronged brother will be taken and placed upon him." It is obligatory to return the taken amounts to their owners, even if through indirect means or in installments. It is not permissible to give them as charity when it is possible to return them.
