Is the manager entitled to claim the difference in commission after agreeing to be given a lower percentage, and can this right be paid from zakat?

If the commissions are paid to you by the customers, then they are not permissible for you or your colleagues unless the employer grants permission, because they are a bribe and must be returned to their owners. If it is not possible to return them, then they should be given as charity.
