Is the graduation certificate Haram and should one not work with it if the study involved using copyrighted references without purchasing them, and using pirated software (by using cracks)?

What you mentioned does not affect the validity of your certificate, nor does it prohibit you from benefiting from it in a job or otherwise. Simply studying from references without copying or downloading them is permissible.
