Is it permissible to use a company car for charitable work after hours or for additional work without the company's permission, provided that no harm comes to it?

It is not permissible to use a company car for purposes other than those for which it was designated, except with the company's permission, even if the use is for charitable work. This is based on the Prophet's (peace be upon him) saying: "The wealth of a Muslim is not lawful except with his willing consent," and his saying: "Muslims are bound by their conditions." It is even more prohibited to use it for personal benefit without the owner's permission, as this causes damage and wear and tear to it.
