If you wish to complete the recitation of the Quran in prayer (khatm al-Quran) and you have three rak'ahs and the Mu'awwidhat (Surahs Al-, Al-Falaq, and An-Nas) remaining, you can distribute the surahs over the rak'ahs (by reciting one in each rak'ah), or recite them all in one rak'ah, then complete the prayer by reading from the beginning of the Quran. You can make supplication (du'a) during the Witr prayer with qunut, or after the prayer has finished.
