Is it permissible to seek treatment at a clinic affiliated with oil companies that pay it an annual share, while being ignorant of the method of contracting with this clinic?

There appears to be no impediment to an employee going to the clinic and receiving treatment there. Ignorance of how the company contracted with it does no harm, for the basic principle regarding transactions is permissibility.
