Does the fatwa of the impermissibility of working in usurious banks apply to a government institution, not all of whose work is based on usury, for a person who works as a programmer there?

It is not permissible to work in an institution based on usurious transactions, as this involves acknowledging usury, consenting to it, or remaining silent about it. This falls under cooperating in sin and aggression, which is forbidden by Allah's saying: {And cooperate in righteousness and piety, but do not cooperate in sin and aggression}. One must seek lawful employment, for whoever gives up something for the sake of Allah, Allah will compensate him with something better, and "Whoever fears Allah - He will make for him a way out And will provide for him from where he does not expect."
