Is prayer in buildings higher than the Kaaba counted (as valid)?

There is no objection to praying in places elevated above the Kaaba, such as the roof of the Grand Mosque, or Mount Abu Qubays, or the upper floors of hotels surrounding the Haram. This prayer is called "prayer towards the space above the Kaaba." The intention is to face the location of the Kaaba, not its walls. Therefore, there is no objection to praying in elevated places or on an airplane, as long as the worshiper is facing the space above the Kaaba. One who is close to the Kaaba must face its physical presence (whether its base or the space above it), while one who is far must face its direction.
