How can one atone for ill-gotten gains acquired through unlawful means, if the amount is unknown and a portion of it has already been spent?

You must thank Allah for your repentance, and you should know that one of the conditions of repentance is to return rights to their owners. If you remember the amount you took, then return it. Otherwise, return an amount that you predominantly believe covers it, to clear yourself of liability.
