Is it permissible to pray over the deceased twice: once after placing the body in the coffin, and again before burial?

There is no objection to praying over the deceased more than once by those who have not prayed over them. The Prophet, peace and blessings be upon him, prayed over the Negus and over the woman who used to clean the mosque.
