Will Allah hold me accountable for hurting and causing sadness to someone who misunderstood my good intentions, and will Allah answer their prayers against me?

If you did not intend harm, then there is no sin upon you. Your conscience has been cleared by your apology and clarification that you intended to advise him and that the misunderstanding was on his part. His prayer against you will not be answered because he is the aggressor.
