Is it permissible to recite the Most Beautiful Names of Allah, such as "Ya Latif" (O Gentle One), a specific number of times, or is this considered an innovation (bid'ah) that was not reported from the Prophet, peace and blessings be upon him?

"Al-Latif" is one of the names of Allah Almighty, but repeating it 100 times or so as an act of remembrance (dhikr) has not been mentioned in the Sunnah and is considered an innovation (muhdath). The Sharia has only deemed permissible forms of remembrance that are complete and meaningful statements, such as "La ilaha illa Allah" (There is no god but Allah). As for a single name, such as "Allah Allah" or "Hu Hu," it is not prescribed in the Qur'an or Sunnah, nor has it been transmitted from the Salaf (early Muslims). Rather, it has been uttered by some misguided individuals among later generations. All good lies in following (the Sunnah), and all evil lies in innovation.
