Is it permissible to work as a writer of stories free from Sharia prohibitions, so that they may be converted into comic stories (manga and comics), for a fee?

There is no objection to writing purposeful stories, even if they are fictional, if this is for good purposes such as teaching virtues or providing parables. There is also no objection to converting them into illustrated stories for a valid purpose, such as educating children. The writer is permitted to receive payment for this.
