Is it permissible to use shoes donated to mosques for personal use, knowing that they would be damaged if used in places not designated for them, such as bathrooms, for example?

It is not permissible to use the sandals endowed for worshippers in the mosque's facilities for personal purposes outside of it, because the condition set by the endower must be followed so long as it does not contradict Islamic law.
