Is it permissible for a doctor to request two invoices, one for the patient and another for the company, to cover the shortfall in the payment made by a government company that only pays half the fee determined by the Ministry of Health?

If the company and the doctor have agreed upon a known fee, he must adhere to this agreement. It is not permissible for him to increase the fee by conducting examinations and X-rays that are not required for the condition, due to the Almighty’s saying: "O you who have believed, fulfill [your] contracts," and His saying: "And do not consume one another's property unlawfully."
