Is the act of the questioner—donating the cost of the perfume, which he charged to his employer as part of his medical bill—considered sufficient repentance to rectify the mistake he made?

Along with repentance to Allah, the amount must be returned to the association you work for, even if indirectly, such as by purchasing supplies needed for work and placing them there without taking their cost.
