The two regular rak'ahs after 'Isha' extend in time until the break of true dawn. So, they can be prayed after 'Isha', or after (standing in prayer), or Tahajjud, or Taraweeh. As for Shafa', it is best to combine it with the Witr rak'ah as the last prayer of the night.
