Must the questioner make up the prayers that she doubted were valid, and which she combined and shortened during her travel, not intending to fall into what is forbidden, but rather due to her ignorance of the rulings concerning unlawful travel, and combining and shortening prayers?

The traveler's prayer is valid and does not need to be made up if he follows someone who permits taking advantage of travel concessions, even if he intends to stay for more than four days. This is the view chosen by Sheikh al-Islam Ibn Taymiyyah. Moreover, many scholars hold that travel undertaken for sinful purposes does not prevent one from shortening the prayer.
