Is it permissible to derive an idea from another website and design a website based on it?

There is no harm in viewing some websites to learn how to design similar websites in form and structure. This is called " اقتباس" (borrowing or quoting), and it is a legitimate benefit that Muslims have practiced in their writings without objection, provided that its Sharia guidelines are observed.
