What is the ruling on using a program that changes facial features, and does that fall under altering Allah's creation?

It is not permissible to manipulate images of animate beings. This does not fall under changing Allah's creation, because it is not a change in the real body. However, it may fall under imitating Allah's creation, and the Messenger of Allah, peace and blessings be upon him, said: "The people who will receive the severest punishment from Allah on the Day of Resurrection are those who imitate Allah's creation."
