Is it permissible to take the difference in transportation cost resulting from using a less expensive mode of transport than that allocated by the company?

If the transportation allowance is given to the employee as an outright possession, then there is no harm in using cheaper transportation and keeping the remainder. However, if the institution has specified the mode of transport, it is not permissible to take the difference unless approved by those in charge of the institution.
