Is it permissible to work for a cleaning company that cleans a company selling various beverages, including alcohol, if the work is limited to carrying empty boxes for the purpose of tidying, knowing that the salary is paid by the cleaning company, not the beverage company?

It is not permissible to work for this company due to the assistance it provides in wrongdoing by carrying boxes of wine bottles. This contradicts Allah's saying: "And cooperate in righteousness and piety, but do not cooperate in sin and aggression." Furthermore, it is an indignity for a Muslim to work in such a lowly profession under disbelievers. This work must be abandoned, except in cases of necessity to cover basic expenses, in which case one must strive to find another permissible job.
