Will my deeds be raised to God despite my dispute with my brother who wronged me, and if I reconcile with him, will problems return between us?

It is not permissible for a Muslim to shun his brother for more than three nights. If he dies while shunning, he will enter Hellfire. The Prophet, peace and blessings be upon him, said: "The gates of Paradise are opened on Monday and Thursday. Then every servant who does not associate anything with Allah is forgiven, except for a man between whom and his brother there is animosity. It is said: 'Wait for these two until they reconcile.'" As for your fear of problems recurring after reconciliation, this is from the whispers of Satan, for reconciliation is better.
