The preponderant and well-known opinion among most exegetes is that (مِنَ الشَّجَرَةِ - from the tree) is a badal (appositive/substitute) for (مِنْ شَاطِئِ - from the bank), because the tree was growing on the bank. The first and second "مِنْ" (from) indicate the starting point, meaning the call came to him from the bank of the valley, from the direction of the tree.
