Is it permissible to work for a company that transports money for companies and institutions, including usurious banks?

It is permissible to work in companies that do not deal with Riba (usury/interest), such as transporting funds to non-usurious branches. However, transporting funds to usurious banks is forbidden, due to the assistance it provides in falsehood. The Prophet, peace and blessings be upon him, cursed the one who consumes Riba, the one who feeds it, its two witnesses, and its scribe, and he said: "They are all equal (in sin)." So, if you are able to work in what is permissible, then do so; otherwise, do not.
