How can we reconcile the death of a Muslim who is in debt with the deaths of Abu Bakr and Umar, who were also in debt?

It has not been established that Abu Bakr and Umar, may Allah be pleased with them, died while in debt, nor can it be definitively stated that they did not leave behind enough to cover their debts. It has been authentically reported in the Sunnah that there is a severe warning against a person dying while in debt, as stated in the Hadith: "Whoever dies owing a dinar or a dirham, it will be paid from his good deeds, for there will be no dinar or dirham there."
