Are we to understand from the Messenger's - may Allah bless him and grant him peace - not permitting masturbation, and the existence of the principle "necessities permit the forbidden" in the Quran, and a fatwa that permits masturbation for the single person upon analysis, that the Sunnah contradicts the Holy Quran?

There is no contradiction between the conclusive legal proofs from the Quran and the Sunnah, for both indicate the prohibition of masturbation. Allah Almighty commanded chastity for those who cannot find marriage, permitted marriage to female slaves instead of masturbation, and ruled as transgression anyone who does not guard their private parts except for their wife or what their right hand possesses. As for the rules of necessity and committing the lesser of two harms, these were not derived solely from the Quran, but were also indicated by the Sunnah. The scholars who prohibited masturbation did not negate the consideration of necessity; rather, they held that masturbation is not a necessary means to fulfill a necessity, as fasting is an alternative, and nocturnal emission relieves sexual urge. Necessity permits only the amount of prohibited acts by which the necessity is averted, and this is very rare in the case of masturbation, such as for medical analyses or illnesses that are harmed by semen retention, provided there is no permissible alternative.
