If you are not certain that the odor is from the effect of impurity, then it does not affect the validity of your purification (tahara) or your prayer (salat). However, if you are certain, then it must be removed, except for what is difficult to remove. If the matter is merely a whisper from Satan (waswas), then do not pay attention to it.
