Is placing one's feet and shoes on the car speakers that are playing the Quran considered a desecration of the Book of Allah?

If the speakers are under the feet or under footwear, it is not permissible to play the Noble Quran through them, as this constitutes a degradation of it. The speaker must be elevated away from alignment with the feet when listening to the Quran.
