Is it permissible to accept sacrificial meat distributed by a factory owner who harms the region, knowing that I pay Zakat?

If you know or strongly believe that the meat is from zakat, do not take anything from it, because zakat is not permissible for the wealthy. However, if it is merely a doubt, there is no harm in taking it, even if you are wealthy, due to the Prophet's (peace be upon him) saying to 'Umar: "Whatever comes to you from this wealth, while you are neither covetous nor a beggar, then take it."
