How does entering Paradise merely by reciting "Sayyid al-Istighfar" (the Master Supplication for Forgiveness) or other supplications align with the Quranic verses and Hadiths concerning accountability and punishment in the grave and Hellfire, such as the Almighty’s saying: "And there is none of you but will pass over it [Hell]"?

The reconciliation between texts that indicate believers entering Paradise and those that indicate all people approaching Hellfire is that when believers approach Hell, it becomes cool and peaceful for them, or that "approaching" (al-wurud) means passing over the Bridge (as-sirat) placed over Hell. Al-Shinqiti preferred the view that "approaching" means entering, and that it becomes cool and peaceful for believers. There is no contradiction between the texts about accountability and torment in the grave and the entry of the people of faith into Paradise; because the believer's ultimate destination is Paradise, even if he is tormented in his grave or in the Fire.
