Is the silent recitation of Surat Al-Fatihah by female students at the beginning of each class, at the teacher's request, considered an innovation (bid‘ah)?

All good lies in following the righteous predecessors (Salaf), and all evil in innovations introduced by those who came after. The Salaf did not instruct their children to recite Surah Al-Fatihah silently at the beginning of a lesson or a study circle, so it is better to avoid that. There is no harm in dedicating time to teach them Quran recitation or the prescribed remembrances (adhkar).
